The one of which I have inside knowledge would certainly refund a donation made under the circumstances outlined above - that is, where two members of a family that had agreed to donate a certain amount both sent identical checks for the intended total donation without knowing what the other had done, and they only noticed when looking at their bank account at the end of the month.
Indeed, I think any charity that wanted to be seen as respectable would do the same.
Here is an example, easily found, of a Christian organisation - Christian Solidarity Worldwide - that advertises its refund policy for online donations openly -

If you have made an error in making your donation or change your mind about contributing to Christian Solidarity Worldwide, we will happily refund your donation, provided that you contact us within 14 days of the donation being made. If you made your donation by card, your refund will be credited to the same card.
How to request a donation refund
To request a refund, just call 0845 456 5464 or email admin@csw.org.uk and include your name, address and donation amount.
I feel that the burden is on you to find a charity that would NOT do something like that - apart from the CoJCoLDS, that is.
