Has the Atonement been downgraded to a vague hope recently?
Maybe. The church used to teach about an infinite atonement, but I'm not sure if that's official doctrine anymore.

Are you saying the Brooks represents what Mormonism is going to become?

What is the Church to do with a Brooks or John Dehlin?
Should they excommunicate them? What would the results be if they did so?
Should they tolerate them? What will the results be if they do so?
Should they embrace them? What would the results be if they do?
This certainly will shape the Church in the future. One wonders what it will look like.
None of the results looks positive for the hard line conservative position you and BC espouse except the first. But I believe that will result in shrinkage for the Church over time.

LDS Inc knows it cannot cut out this malignant growth without loosing even more. Perhaps the money changers(LDS accountants) have determined that the least loss is to let them remain.

Actually, Sister Brooks and those like her really represent the Church of the future. It is the conservative Mormons and their ilk like Droopy and bc that are going to disappear. I don't see many in the next generation that is going to endorse the intolerance for gays and suppression of women's role in the leadership of the Church and it will have to change to reflect that (as it has with blacks and in other ways).
